Ford Racing Pro-Cal Tool question (AT to MT programs) 2005 mustang gt

So I picked up a ford racing power pack today for a 2005-2009 mustang gt. Couldn't pass up the deal, but now I'm finding out I might need to spend a little more. Basically the guy I bought it from had the kit installed on his 08 gt with a auto trans. The pro-cal tool appears to be for an auto also. My car is a 5 speed, so does anyone know if/where I can get a new program for the pro-cal? Is it even worth it, or should I just take the car somewhere and have it tuned properly? Car is pretty much stock with the exception of flowmaster axle backs, and a shaker hood system. I'm looking to utilize the ford racing CAI with the shaker hood system, and get a tune.

If you want to do this, send me an email and I can send you the paperwork that needs to be filled out to get it properly flashed.
 
Sounds fair. I only paid $200 for the power pack, and I'm trying to sell the exhaust to recoup part of my money. I'll shoot you a pm about the form.
