Engine Misfire

Ok so I have a 94 v6 mustang (3.8 L). I had a bad misfire a few months ago. REplaced the coil pack, got new plugs and wires, a new MAF sensor. Found out it was the ECU. It worked fine after that. Recently I put a cold air intake into it. It was running great until the vaccuum hose came unplugged. check engine light came on. Plugged it back in. The light was supposed to reset about 500 miles ago but never did. Once in a while i can feel a very minor misfire. Any ideas as to what it could be?

Have you done a scan on the vehicle and see what code it comes up with?

is it a misfire or is it surging?
 
Like I'll be stopped at a light. Then when i start going it takes off slow and i hear a popping noise coming from under the hood. This is once in a while though.
 
It might still have a slight sputter or miss, and your hearing it more now that you have the intake on it. It could probably use a fuel and induction clean allong with that tune up you did.
 
Do a hydrocarbon test on the cooling system to rule out a fialed of fialing head gasket. Pretty common especially with those complaints and the fialing O2 sensor.
