Why does Ford "T" the pcv valve to 2 ports under the upper intake?
Can I just hook to 1 and get rid of the screw in port that hits my tall valve covers?

I think its done that way to provide a stable source of vac. I would buy an upper intake spacer as opposed to removing the fitting.

can't do it with stock hood and strut tower brace, so your think it would be a problem just to use the one?

i wouldn't, that's why people don't use tall valve covers unless they have the 1" spacer
