I have a small ecom site that sells a few products. Most customers pay via paypal or thru my Amazon store but once in awhile someone wants to send a check.

My question is this-how do I know for sure when a check is cleared? I read how people are sent fake checks and they appear to clear but turn out later to be bogus.

Get a check garr system like ceritgy. They have electronic check clearing and if it bounces its on them and not you.
 
Yep, it's also called "check by phone", you can do a google search, but it works kinda like a credit card merchant account.
