I've heard both sides of the story in person from the owner of this car and co-worker of Greg's.
I'd swap out the modifications and try a different dealer and get a new calibrator/place that does your modifications.
As far as I know a K&N air filter voids the warranty on new(05 or 06 and up) f-150 ford trucks. I cant see why they wouldnt extend this to your car as well, but I dont know. The tires should have nothing to do with the warranty.
Stick it out man, and your car will probably get straightened out.
